    Gridlab - a grid application toolkid and testbed

    In this paper we present the new project called GridLab which is funded by the European Commission under the Fifth Framework Programme. The GridLab project, made up of computer scientists, astrophysicists and other scientists from various application areas, will develop and implement the grid application toolkit (GAT) together with a set of services to enable easy and efficient use of Grid resources in a real and production grid environment. GAT will provide core, easy to use functionality through a carefully constructed set of generic higher level grid APIs through which an application will be able to call the grid services laying beneath in order to perform efficiently in the Grid environment using various, dramatically wild application scenarios

    Computing environments for reproducibility: Capturing the 'Whole Tale'

    The act of sharing scientific knowledge is rapidly evolving away from traditional articles and presentations to the delivery of executable objects that integrate the data and computational details (e.g., scripts and workflows) upon which the findings rely. This envisioned coupling of data and process is essential to advancing science but faces technical and institutional barriers. The Whole Tale project aims to address these barriers by connecting computational, data-intensive research efforts with the larger research process—transforming the knowledge discovery and dissemination process into one where data products are united with research articles to create “living publications” or tales. The Whole Tale focuses on the full spectrum of science, empowering users in the long tail of science, and power users with demands for access to big data and compute resources. We report here on the design, architecture, and implementation of the Whole Tale environment

    VEuPathDB: the eukaryotic pathogen, vector and host bioinformatics resource center

    The Eukaryotic Pathogen, Vector and Host Informatics Resource (VEuPathDB, https://veupathdb.org) represents the 2019 merger of VectorBase with the EuPathDB projects. As a Bioinformatics Resource Center funded by the National Institutes of Health, with additional support from the Welllcome Trust, VEuPathDB supports >500 organisms comprising invertebrate vectors, eukaryotic pathogens (protists and fungi) and relevant free-living or non-pathogenic species or hosts. Designed to empower researchers with access to Omics data and bioinformatic analyses, VEuPathDB projects integrate >1700 pre-analysed datasets (and associated metadata) with advanced search capabilities, visualizations, and analysis tools in a graphic interface. Diverse data types are analysed with standardized workflows including an in-house OrthoMCL algorithm for predicting orthology. Comparisons are easily made across datasets, data types and organisms in this unique data mining platform. A new site-wide search facilitates access for both experienced and novice users. Upgraded infrastructure and workflows support numerous updates to the web interface, tools, searches and strategies, and Galaxy workspace where users can privately analyse their own data. Forthcoming upgrades include cloud-ready application architecture, expanded support for the Galaxy workspace, tools for interrogating host-pathogen interactions, and improved interactions with affiliated databases (ClinEpiDB, MicrobiomeDB) and other scientific resources, and increased interoperability with the Bacterial & Viral BRC

    Recently, many projects based on grid technologies have been started worldwide. The European GridLab project represents one of the most integrated projects, joining together all of the core services of a grid middleware to build a framework to develop grid-aware applications. The primary aim of GridLab is to provide users and application developers with a simple and robust environment enabling them to produce applications that can exploit the full power and possibilities of grids. The GridLab project brings together computer and computational scientists from various application areas to design and implement a grid application toolkit (GAT), together with a set of novel grid services. The project will demonstrate the benefits of the GAT by developing and im- plementing real application scenarios, illustrating wild, exciting, new uses of grids. The GAT will contain independent modules for handling various aspects of grid programming, including simulation, performance and grid monitoring, resource brokering and selection, performance prediction, interac- tion with information servers, security, notifications, collaborative working, data handling, remote visualization, and remote application steering.
